I have found some ticket charges that don’t have an invoice ref however they have been already invoiced in QuickBooks.

Is there a way to update the invoice ref manually?

Yes, there is an option to link Charges to the invoice.
You should search for the relevant Charge under the Charges window and mark the Charge as Billed - using 'Mark as Billed' button or using the pop up menu. Then select 'Link to Existing Invoice in QuickBooks' using QB drop down menu on the toolbar.
